- All pupils are based in Pringle House, which is also the boarding house, and is situated in its own walled garden.
- The younger boys (8, 9 and 10 years) are mainly taught, in the adjacent purpose-built Pringle Centre (opened in 2001).
- Older boys (11, 12 and 13 years) are taught exclusively by Senior School teachers using the facilities in the departmental bases in the Senior School.

- A high proportion opt for full boarding as they progress up the School, and many enjoy the flexible boarding options on offer.
- All boys are under the care of the Head of Merchiston Juniors, Peter Hall, who is supported by a team of junior school staff.
- 8, 9 and 10 year olds have a Form teacher who handles day-to-day matters.
- At the end of the III Form (13 years), boys 'graduate' to the Senior School
